Putative Nitrogen-Fixing Bacteria Associated With the Rhizosphere and Root Endosphere of Wheat Plants Grown in an Andisol From Southern Chile

Acidic ash derived volcanic soils (Andisols) support 50% of cereal production in Chile. Nitrogen (N) is essential for cereal crops and commonly added as urea with consequent environmental concerns due to leaching. Despite the relevance of N to plant growth, few studies have focused on understanding the application, management and ecological role of N-2-fixing bacterial populations as tool for improve the N nutrition of cereal crops in Chile. It is known that N-2-fixing bacteria commonly inhabits diverse plant compartments (e.g., rhizosphere and root endosphere) where they can supply N for plant growth. Here, we used culture-independent and dependent approaches to characterize and compare the putative N-2-fixing bacteria associated with the rhizosphere and root endosphere of wheat plants grown in an Andisol from southern Chile. Our results showed significantly greater bacterial loads in the rhizosphere than the root endosphere. Quantitative PCR results indicated that the copy number of the 16S rRNA gene ranged from 10(12)similar to 10(13) and 10(7)similar to 10(8) g(-1) sample in rhizosphere and root endosphere, respectively. The nifH gene copy number ranged from 10(5)similar to 10(6) and 10(5) g(-1) sample in rhizosphere and root endosphere, respectively. The total culturable bacteria number ranged from 10(9)similar to 10(10) and 10(7)similar to 10(8) CFU g(-1) sample in rhizosphere and 10(4)similar to 10(5) and 10(4) CFU g(-1) sample in root endosphere using LB and NM-1 media, respectively. Indirect counts of putative N-2-fixing bacteria were 10(3) and 10(2)similar to 10(3) CFU g(-1 )sample in rhizosphere and root endosphere using NFb medium, respectively. Sequencing of 16S rRNA genes from randomly selected putative N-2-fixing bacteria revealed the presence of members of Proteobacteria (Bosea and Roseomonas), Actinobacteria (Georgenia, Mycobacterium, Microbacterium, Leifsonia, and Arthrobacter), Bacteroidetes (Chitinophaga) and Firmicutes (Bacillus and Psychrobacillus) taxa. Differences in 16S rRNA and putative nifH-containing bacterial communities between rhizosphere and root endosphere were shown by denaturing gradient gel electrophoresis (DGGE). This study shows a compartmentalization between rhizosphere and root endosphere for both the abundance and diversity of total (16S rRNA) and putative N-2-fixing bacterial communities on wheat plants grown in Chilean Andisols. This information can be relevant for the design and application of agronomic strategies to enhance sustainable N-utilization in cereal crops in Chile.

Los suelos volcánicos derivados de cenizas ácidas (Andisoles) sustentan el 50% de la producción de cereales en Chile. El nitrógeno (N) es esencial para los cultivos de cereales y comúnmente se agrega como urea con las consiguientes preocupaciones ambientales debido a la lixiviación. A pesar de la relevancia del N para el crecimiento de las plantas, pocos estudios se han centrado en comprender la aplicación, el manejo y el papel ecológico de las poblaciones bacterianas fijadoras de N-2 como herramienta para mejorar la nutrición de N de los cultivos de cereales en Chile. Se sabe que las bacterias fijadoras de N-2 habitan comúnmente en diversos compartimentos de las plantas (por ejemplo, la rizosfera y la endosfera de las raíces) donde pueden suministrar N para el crecimiento de las plantas. Aquí, utilizamos enfoques independientes y dependientes del cultivo para caracterizar y comparar las supuestas bacterias fijadoras de N-2 asociadas con la rizosfera y la endosfera de las raíces de plantas de trigo cultivadas en un Andisol del sur de Chile. Nuestros resultados mostraron cargas bacterianas significativamente mayores en la rizosfera que en la endosfera de las raíces. Los resultados de la PCR cuantitativa indicaron que el número de copias del gen ARNr 16S varió de 10(12)similar a 10(13) y de 10(7)similar a 10(8) g(-1) de muestra en la rizosfera y la endosfera radicular, respectivamente. El número de copias del gen nifH varió de 10(5)similar a 10(6) y 10(5) g(-1) de muestra en la rizosfera y la endosfera radicular, respectivamente. El número total de bacterias cultivables varió de 10(9)similar a 10(10) y de 10(7)similar a 10(8) UFC g(-1) de muestra en la rizosfera y de 10(4)similar a 10(5) y 10(4) UFC g(-1) de muestra en la endosfera radicular utilizando los medios LB y NM-1, respectivamente. Los recuentos indirectos de bacterias putativas fijadoras de N-2 fueron 10(3) y 10(2) similares a 10(3) UFC g(-1 ) de muestra en la rizosfera y la endosfera de la raíz utilizando medio NFb, respectivamente. La secuenciación de genes de ARNr 16S de bacterias putativas fijadoras de N-2 seleccionadas al azar reveló la presencia de miembros de los taxones Proteobacteria (Bosea y Roseomonas), Actinobacteria (Georgenia, Mycobacterium, Microbacterium, Leifsonia y Arthrobacter), Bacteroidetes (Chitinophaga) y Firmicutes (Bacillus y Psychrobacillus). Las diferencias en las comunidades bacterianas putativas que contienen ARNr 16S y nifH entre la rizosfera y la endosfera de la raíz se mostraron mediante electroforesis en gel de gradiente desnaturalizante (DGGE). Este estudio muestra una compartimentación entre la rizosfera y la endosfera radicular, tanto para la abundancia como para la diversidad de las comunidades bacterianas totales (ARNr 16S) y las supuestas fijadoras de N-2 en plantas de trigo cultivadas en Andisoles chilenos. Esta información puede ser relevante para el diseño y la aplicación de estrategias agronómicas que mejoren la utilización sostenible del N en cultivos de cereales en Chile.
